File->"Save all files" doesn't save all files
When you select File->"Save all files" and then quit out of CB, CB asks if you would like to save the project changes, which should have been saved already by selecting "Save all files"
I understand that these are different 'levels' of files that are being saved, the project files, the workspace files etc.. Just thought I'd mention this as a user experience issue. I think that when I select "Save all", all files should be saved.

This is the intended behaviour. There was a discussion in the forums recently about this. You may want to join there (if you haven't already).
