Code::Blocks minimize everything

I'm hoping this is the right place to ask this.

I'm using emergeTray as my replacement shell (WindowsXP SP3) so I have no taskbar already but still have a system tray in the top left corner of my screen.

Whenever I'm running Code::Blocks, it takes up half the screen and my browser takes up the other half.

After having code::blocks running for around 30minutes or so, all of a sudden all my windows just minimize and my system tray completely disappears (the process is still running). Then just at random times everything will minimize again and I have to keep restarting the shell to get my system tray back to showing.
